چکیده

UNLABELLED The set of extreme pathways, a generating set for all possible steady-state flux maps in a biochemical reaction network, can be computed from the stoichiometric matrix, an incidence-like matrix reflecting the network topology. Here, we describe the implementation of a well-known algorithm to compute these pathways and give a summary of the features of the available software. AVAILABILITY The C-code, along with a Windows executable and sample network reaction files, are available at http://systemsbiology.ucsd.edu CONTACT [email protected].

Numerical modeling for nonlinear biochemical reaction networks

Nowadays, numerical models have great importance in every field of science, especially for solving the nonlinear differential equations, partial differential equations, biochemical reactions, etc. The total time evolution of the reactant concentrations in the basic enzyme-substrate reaction is simulated by the Runge-Kutta of order four (RK4) and by nonstandard finite difference (NSFD) method. A...

Theory for the systemic definition of metabolic pathways and their use in interpreting metabolic function from a pathway-oriented perspective.

Cellular metabolism is most often described and interpreted in terms of the biochemical reactions that make up the metabolic network. Genomics is providing near complete information regarding the genes/gene products participating in cellular metabolism for a growing number of organisms. As the true functional units of metabolic systems are its pathways, the time has arrived to define metabolic ...

A Toy Model for Cooperative Phenomena in Molecular Biology and the Utilization of Biochemical Applications of PNS in Genetic Applications

Qualitative attributes of the region between order and disorder are examined to explore models of genetic and protein networks. Results show how the connectivity of vertices and the strength of their connections are related and how their stability is related to their geometry. It has been possible to relate the interaction energies and chemical potentials of general lattices with the coordinati...

Regulatory networks controlling virulence in the plant pathogen Erwinia carotovora ssp. carotovora

Erwinia carotovora ssp. carotovora (Ecc) is a Gram-negative enterobacterium that causes soft rot in potato and other plants. The main virulence factors, secreted extracellular enzymes, degrade the plant cell wall, leading to plant tissue maceration. Extracellular enzymes, cellulases, proteases and pectinolytic enzymes are subject to complex regulatory networks including quorum sensing, two-comp...

Mathematical Approaches for Analysis of Biochemical Reaction Networks

A biochemical reaction network is the system in which biochemical species interact through various reaction channels. Many chemical or biochemical systems such as signal transduction pathways, gene regulatory networks and enzymatic reaction networks are modelled as biochemical reaction networks. To describe the time evolution of such systems quantitatively or qualitatively, mathematical methods...
